Hiding an object in terms of making its layer invisible doesn't remove the object "physically" from the simulation, which can leave "holes" in the simulation. However, deleting them is obviously another matter. Is this a repeatable problem or does it appear sporadically?

Yes, there's a few different ways actually;

 a) Hide it. Set the object's "Hidden" property to Yes. (Use the "Show hidden objects" setting of a view to see it again). This feature can work together with Scenes - if you remember to set "Include in scenes" to Yes.
 b) Set its "Affects light" property to No.
 c) If the position of the object is unimportant - move it elsewhere.

If all these objects can be in one layer, you can use the "Select associated objects" context menu option to to select them and modify the Hidden or Affects light properties.
